Steps to update all modules to bioio

Dear @maulakhan, dear @tischi, @k-dominik, @felixS27,

in order to migrate to bioio we need to agree how to proceed.

1. First step would be to update the installation instructions module https://neubias.github.io/training-resources/tool_installation/ so that we are compatible with bioio and openIJtiff
2. Update each module to use bioio. I see already some effort in this direction edited 'multichannel_images.md' and added bioio image reading in 'mul… #841, but I would not merge with the main branch unless the tool_installation is on track.

Could we also discuss in this line on how we want to save images? For some of the modules image saving is a part of it.
BioIO offers some tools to save as OME Tiff and OME Zarr.

For updating the tool instructions, the only thing one has to do is copy the information from @maulakhan in #762 into the installation instructions correct? Or are there more things that needs to be done @manerotoni ?
