Issue Name: Add Support for Including Untracked Files via Command Line Argument

Feature Request
Enable the ability to include untracked files using a specific command line argument to streamline workflows.

Why It’s Needed
Currently, there's no direct way to include untracked files via command line, limiting efficiency in managing changes. This feature would significantly improve usability and flexibility.

This feature request brings up an important need, but implementing it requires careful trade-off evaluation to ensure it aligns with our developer ergonomics focus. An alternative worth considering is appending to output.txt instead of overwriting, which could allow users to manually retain context and streamline workflows—this will require further planning before any decisions are made.
