Generate modules and sub-workflows for:

  • Illumina paired-end
  • Illumina single-end
  • PacBio HiFi
  • Other?

We may try alternate trimming methods utilizing cutadapt (primer trimming and reorientation) + vsearch (for EE filtering).

Implemented; more specific trimming steps (e.g., PacBio using only DADA2 functions) will be implemented in separate tasks
