Broaden this beyond annotate: OAK/oaklib is the ontology-native tool for the cross-ontology work we just removed the chromadb pipeline for (#364). What OAK does that we should use instead of hand-rolling OLS/BioPortal calls:

• adapters: ols:, bioportal:, OWL files, sqlite:obo: — uniform access to external ontologies
• search for candidate terms; definitions retrieval; mappings (emits SSSOM natively); synonyms
• similarity (graph-based Jaccard/Resnik + LLM) for ranking matches
• annotate (the original ask) for decomposing text like "sulfate reduction" into METPO reduces + ChEBI sulfate

Division of labour with linkml-store (#364): OAK for ontology access + SSSOM + similarity; linkml-store for embedding indexes + find-matches over loaded (esp. BioPortal-only) collections with local/free embeddings; OLS4 llm_search for server-side semantic search over OLS-resident ontologies. The stopgap cross-ontology-search CLI (PR #498) re-implements thin slices of all three and should be replaced by them.
