docs: sync configuration guide with codebase

Please fix install the pre-commit https://pre-commit.com/ and fix issue of markdownlint.

@sunya-ch Thanks for the review. I've fixed the markdownlint/pre-commit errors and also resolved the remaining 500ms mismatch references in the documentation.
The discrepancy comes from the main kepler repo's helper dev/compose configuration files, which still default to 1000ms. I will open a separate PR in the main kepler repository to update those files to 500ms as well, and I'll ping you there once it's ready.
